I've been searching the posts for this answer, but I haven't been able to find it. Can I make my subcategories list in a specified order other than alphabetical??

In nph-build.cgi, sub build_category_pages, see the lines that say:

Code:
# Go through each category and build the appropriate page.
CATEGORY: foreach $cat (sort keys %category) {

I looked into nph_build and I found the lines you're talking about, but how do I change it?

that's the problem.. it's an arbitrary order. I think it will be easier to create a non-template page and list the categories myself.
