I just noticed the following:
1) Created a new sub-category and then a sub-category to it
2) Moved one link to this sub-category and added 2 new.
3) In the category browser and the created pages the number of links contained in this shows 4, although there are 3.
4) In the output of nph-build the subcategory shows that contains 3 links.

Why?

If you click here to check it you will only find six (6) links in the Sub/Cat.

Ah yes ... that old one !

I had the same problem a while back.
Using the administration program, go to databases, and click the repair tables link.

That worked for me.
