I have been looking through the 2.0 code to see what I need to do to remove the (number of links) in both the home page and the categories page. I know it's somewhere in the build categories sub-routine but I cannot find it.

You're looking in the wrong place. It is in sub site_html_print_cat in either site_html.pl (Links v1 or v2) or site_html_templates.pl (v2 with templates). Look for $numlinks
