I downloaded links 6 months or so ago, played with it a while and haven't messed with it since. Now I am going back to it. I have the catagories creating in a subdirectory (http://xyz.com/sub/thecatagory). What file to I edit to make it build under my domain (http://xyz.com/thecatagory)?

Just edit your links.cfg accordingly (see # PATH and URL of Pages to be built. No Trailing Slash.), rebuild your pages and delete the sub.
