I put a file name (site_header.html) in the "Header" textbox on the modify category page, and it just printed "site_header.html" on the resulting category page.

What's the correct way to use this feature?

I haven't tried using the field, but maybe you reply replacing the name of the file with the actual file contents (assuming it's HTML code).

Tried putting HTML in the field -- won't work due to size of the HTML. Someone posted a possible solution in "Beta" for built-in header and footer templates, but for our application, we'd need a way to identify specific banner code within the headers.

The Header and Footer textboxes do not modify the page as a hole. They're for the category section of the page only.

It sounds like you need a perl routine that would build on that mod posted in the beta section, but instead of globally loading a single set of templates, you'd need to load and insert headers and footers based on the category used...

Anyone care to take a shot at that sort of modification?
