the site says that links 2 is free for non profit and personal use, but exactly does that mean? if I put up a site using it, and it has paid ad banners, do I then have to register it?

Yes...since you are making revenue (via paid banners) from your web site using Links 2.0...that constitutes commercial use. But for the final word...contact Gossamer Threads directly via their contact form.
