I have created 3-levels subcategories, however the 3rd level categories appear as 2nd level categories on the Category pages, even though the links are correct.

For example, I have this : Foo/Bar/Fum
The link to category "Fum" not only appears in the Bar category, it also appears in the Foo category.

I want the 3rd level category to appear only in the 2nd level category (i.e Fum to appear only in the Bar category). Can anyone help me?

That's how is should work. That is odd. Have you made any changes or modifications to your script? Is so, what were the changes?
