How do I incorporate my own HTML and graphics onto the template pages? Do I do this through the "Edit Template" section of the admin panel?

Yes, or just alter the templates and upload them into your template directory.

Thanks. I edited the index.html and added my own text and logo. Now I have another problem. I added some new categories, and when I did a "build", my revised index.html was written over! Is there a way to prevent this?

Your not meant to edit index.html that is not what I meant by editing your templates! Edit files in your templates directory as I mentioned before. So you'd edit home.html, category.html, link.html etc....
