Im trying to setup my links.html file using tables, but the "prob" I am having is. When ever I incert <%links%> inside a table in my category.html file and build it. It pushes everything over to the right. But when I take it out a run it, it looks fine. Is there a way to change the width size of the displayed link in either sub_html_templates or another file?

What exactly do you mean by "everything"? The whole page? The Links? The table the links are in? Posting a URL to an affected page would be very helpful.
Have you tried editing the links.html template file? Maybe something there is affecting the output. Also, what are the table attributes you are inserting them in? Are you using an absolute width?
