Having some problems with subcategories pages not building an index.html fle. I have subcategories that contain additional subcategories but no links under that particular sub ... just more subs. The program builds the index.html file for every directory I have links in but not for any directory I have subs only in.

Is this the way the program is intended to operate or have I got something screwed up?

I'm guessing your real problem is that you hve some broken categories. Run the category checker in the admin panel, and also verify in the database that all subcategories have their corresponding root categories.
