Before checking on this, really i would like to know from GT is that what is the default behaviour wrt auto reply in the scenario where remote pop accounts are also configured. This is because in one of the threads it was mentioned that AR would go to all mails that land in the GMail accounts if AR is enabled.

No, auto-replies only apply to mail that comes in through incoming.pl.
