I can't figure out what could be causing this.. I'm not sure if this has anything to do with it, but when I try to re-index, it doesn't.. it says indexing links, then goes directly to indexing categories, then says Done 0 s.

I can't really narrow anything down because I have been working on the whole site, but I have used the original files without modifications in code. Links SQL was just installed about 2 wks ago, and I just did the newest upgrade. I'm just looking for things I could try. Any ideas?

You need to go to the Admin - Table - Links area, and add a "Weight" to any fields you want indexed.

You probably "resync'd" the database and didn't check the settings.

You were absolutely right. I had resync'd the database & didn't realize what it had done.

Now it's all working just fine again!
