I'm considering getting Links SQL for my site. I want to use it for more than one application. I want to use it to manage user submitted links. I also want to use it for a directory that I create.

Can I have both and still keep separate directory structures (categories) in both locations?

If the content (links and categories) are going to be different, you really need two installations of the software.
