I've been out of touch for awhile and was wondering, when I download and update, will it overwrite all my templates? If so, do I just replace the templates when I'm done updating?

Depends on the version of Links SQL that you're currently using. If you're using Links SQL 2.1.0, then all your changes that you've made to the templates should be stored in the templates/<template_name>/local directory (if you've been using the built in editor), and upgrades should not overwrite your changes. If you're upgrading from an older version, then you will need to backup your old templates before upgrading.
