Because the browser times out.
That's the reason for "Build Staggered".
Or use SSH to build the links...

I didn't notice that it has just 645 links.
However if "Build Staggered" builds all pages correctly, then still the timeout is likely.
There may be something what slows down the process.
Some ideas you should check:
- Apache error log
- test how "Build All" works with Debug turned on. Set debug to 1, do "Build All", Set debug to 3, do "Build All". Check Apache error log again
- also try out build all from telnet or SSH, and see what text is displayed
- What database do you use? MySQL? go into mysql client, do an Analyze, Repair, Optimization, whichever may require.
- further manual debugging could be possible to track down the real problem if none of these helped
