Can I rename all .pl files to .cgi, and change all references of .pl file extensions to .cgi in the scripts?

For consistency; IOW so all references are for .cgi rather than some .pl and others .cgi
Is there any difference or necessity for some to have the extension .pl? (sorry if I seem eliderate)

You should leave them as they are. It is not worth changing the extensions for the sake of consistency. It is far too much work and is likely to end up in more problems for you.
I would really recommend leaving them as is.
