I have just installed the SendEmailAfterAdd Plugin

It seems to work just fine except one little thing:
The message sent to submitter is not shown in the Email Templates so in case I want to customize that e-mail
I just cannot do so.

Hi,

You need to edit the email template for this plugin, via:

Build > User Templates > add-email-pre.txt

The "Email Templates" stuff is only for templates ending in .eml, which this plugin doesn't use (it wasn't really a feature when I wrote this plugin originally =)).
